V6 has more powerful functionality (for example, de/selection down to file level, ability to Include/Ignore both New files & New folders at every folder level) and uses different components (and code) and calls different Windows APIs. It also uses a different (to V3) array to hold the scanned data, parameters, decisions, exclusions, etc
Plus, processing over 1 million files may be (with the added functionality) stretching capabilities. As previously mentioned, the Pro version will switch to a disk-based database at a mere 180,000 files to avoid this.
As stated, even debug-logging would only show the speed, not the reason for it (unless there are errors, which presumably there aren't)
Given that we don't offer technical support for the freeware, and this appears to be an 'edge case' (and we don't have numerous users reporting any such issues), it is getting a little lengthy now. I guess you need to decide whether to stick with V3 freeware, use V6 freeware and maybe Schedule your profiles so the run-time is not really relevant, or use a different product.
