It's possible to miss one component file of a profile (there are multiple components to any profile), whereas a SPS backup encapsulates them all in one 'container' file. This tends to apply more to manipulating (copying & pasting, etc) all parts of a single profile, though (capturing all parts of the target profile while excluding any parts of other profiles present).
If you're copying all files in the folder, you'd probably be OK (at the very least, a lot better off than without any profiles at all). The issues tend to arise when people get over-confident and start copying parts of their profile set, and accidentally missing stuff they should include, or including stuff they maybe shouldn't.
