Hi, I'm late to this party, so my apologies if what I say doesn't help
Do you by any chance have the option "Retrieve a list of all the files and folders then filter" selected on the Cloud->Advanced settings page? If so, then that's why it's scanning everything. If you untick this option it will scan folder-by-folder and skip over those you've filtered out. It's generally quicker to leave this option enabled unless you do have many folders that are going to be filtered.
