Do you by any chance have the option "Retrieve a list of all the files and folders then filter" selected on the Cloud->Advanced settings page? If so, then that's why it's scanning everything. If you untick this option it will scan folder-by-folder and skip over those you've filtered out. It's generally quicker to leave this option enabled unless you do have many folders that are going to be filtered.
SkyDrive is supported in V7 (along with Dropbox, Google Drive and Box) which is currently being beta tested. You can get access to it via the beta mailing list:
