Differential has the same issue - it doesn't store 'anti-files' that will cancel out now-unwanted files - Restored from the Full backup - when you subsequently Restore the Differential you choose. The Differential only contains new files or updated copies of files that existed at that run-point (and which differed from - or were not present in - the Full backup)

Many people who might want to roll-back to a mid-point do two backup schemes - one of them a standard Mirror Right for a 'most-recent' disaster-recovery (or similar), and one an Incremental or Differential in case rollback is required. In fact, some do three - including a Backup that doesn't replicate deletions in case some of them were accidental. Horses for courses...

Versioning is available and a 'most-recent' D/R Restore is the default/turnkey option for a Mirror Right profile that uses Versioning, but for roll-back, unless you want Most Recent Version (where available - which is automated), anything else requires cherry-picking Versions so is not necessarily feasible for mid-point rollback, but is fine for undoing accidents for a file or three. We're working on Versioning to perform rollback of all backed-up files to '<= X date/time' in the forthcoming V7

For the empty folders, try setting the options to Create? Otherwise I'm out of ideas, sorry.
