I did further testing and I still can't reproduce your issue. One of my colleagues tested it on his end as well and both of us were able to download the file as it is. Google Drive didn't add random extensions to the back of the manually downloaded files.

I have tried this on a profile with compression/encryption on (.ZIP files) as well as no compression (.PDF). No problem.

Could it be some settings in your Google Drive that is causing this? But I'm afraid I can't offer further assistance if the problem is not reproduce-able.
