Check for

- de/selections (via Choose Subdirectories & Files, Simple settings page)
- Filters (Change Filters, same page)
- size limits (Compare Options > File Size)
- age limits (ditto > Date & Time)
- NTFS attribute checks (ditto > Attributes)

Are you downloading from FTP? It may be the FTP server is not actually listing those files (or, that folder) due to limitations (or bugs) when handling the LIST command (maybe also due to some special attribute of the files or folder). Try experimenting with various settings in the available options under FTP > Advanced.

The SE & Pro versions have extra logging ('Log the reasons why files...are ignored/skipped') you could maybe use to get details (or clues), but the free version doesn't have that. Note that it wouldn't log files that are not reported by the FTP server (or 'device') anyway, as that means they're not reported to it in the first place (cannot ignore what you can't see...)
