If you don't then delete them (from SE), but you then close SE, it will likely back up its (SE) profiles, including those imported ones you don't want, yes.
If you then delete (or rename) the unwanted profiles, that won't affect the backed-up copies thereof (including copies under the old name)
Moral: if you have unwanted profiles, delete them earlier, rather than later.

Now once again there seems to be a missing link here. What you have stated is obvious , and if you look closely the issue I had written is far off from that.
PARDON THE CAPS.
SYNCBACK SE KEEPS BACKING UP THE PROFILES FROM FREEWARE IMPORT (even if they are deleted later) TO THE APPDATA FOLDER. NO ISSUES ABOUT WHAT IS BACKED UP EARLIER IN THOSE FOLDERS , BUT WHY IT KEEPS DOING IT (Non-existent ones)..
Let us say I had default 100 profiles which are imported from freeware on Feb1
I continue using the same setup till Feb 10. The backups (in the Appdata folder) till that date contain those 100 profiles fine.
On Feb 11 I delete all those 100 profiles and create 2 NEW PROFILES and maintain it henceforth. Now , if on closing on and after Feb11 the program if it backs up 102 profiles , would you still consider it normal? In my opinion it should backup only those active 2 profiles. Forget those backups done before Feb 11 in the Appdata folder which are not a issue.
I am done with this issue now...
