Well, first suggestion would be to replace that FTP server software (if you can). There are three methods of force-setting a date/time on an FTP server to match the Source copy, and our software supports all of them. Apparently your FTP server doesn't support any of them, which is not a good sign, and indicates it is old, broken, whatever (so there may also be other shortcomings not yet found)
If you are using this purely as a backup (there will be no changes on the FTP end that are not actioned by this one single profile - thus, you cannot use it to 'synchronise in both directions'), you can try Fast Backup (SE/Pro-only)
Modify > Expert > Fast Backup > 'Perform a fast backup'
(do not set any other options on this page unless you read up on them in the Help and know what they are for and what you are doing: they are for leveraging Fast Backup to do other things like differential/incremental backups)
This mode uses (creates) a database on your PC of the Source as it is at the time, which should match what it uploads to the FTP server. Hence it can - on the next run - scan that database of Source-last against Source-now (run #2) and work out the differences, and only upload those.
Note that this will - on run-1 'as' a Fast Backup - still perform a re-copy of all files (it doesn't have a database yet of Source-last - it's making one during run-1 for use on run-2, and so on). But afterwards (run-2/3/4..) it should only copy the changed files.
Note that if you make any changes to the profile that potentially affect its 'scope' (what to copy), it will force a Rescan (and thus, a full re-copy, in your case). There is also an option on the Fast Backup settings page to Force Rescan manually, which you should generally avoid like the plague, for the same reason.

You will probably notice (on run-2/3/4/...) that it scans much faster (hence the name) because it is no longer scanning the FTP server (to be given the wrong/mis-stored info) - it is scanning the local files and local database.
Bear in mind you can not use two or more such profiles pointing at the same data - changes by one profile will instantly make the databases of the other/s out of date.
