At a guess you're using Fast Backup, and have the option set to 'Delete all the files & folders in Destination (only if not a Rescan)'. That setting is there to work in conjunction with cycling Destinations (c/o one or more Variables, or by physically rotating removable media) to flush old files (for example, ' last week's changes on the same day') from a Differential or Incremental Destination it is about to re-use (for example, for today's changes: you wouldn't usually want last weeks' copies of anything retained). If so, simply turn that setting off, then run it again.
If not, we'd need to see a Support Zip with debug-out (of a run where this happens) via the ticket area.

Please note that the forum and the ticket area are separate systems and currently require separate registration for each system. You can re-use the same credentials (if also 'vacant' on the 2nd system you register with) but you still need to register again/separately.
