1) yes, you explained it, no it's not possible/supported (with a single profile). We only ever 'replicate absence', so the files you want deleting must not be on the source.

2) What sort of encryption? Given that we don't natively support DropBox or SkyDrive in V6, not sure how you're connecting anyway?
3) Decisions - Files > Folders ? This is assuming that the cloud service you use supports storing empty folders. Many do not (they do not actually use folders; any path info is just stored as part of the filename), hence there is no way to represent a folder with no files in.
