Backup copies all files within scope from your Source (not otherwise de-selected/limited/filtered-out) that are 'absent' or 'different' on the Destination. It specifically does not delete anything on the Destination that is not on the Source.
Mirror also does that latter part. The choice is entirely up to you and how your file-set is organized.
You may find it simpler to just de-select that 'not backed up' folder from the scope of the profile, so that files placed there temporarily are not copied while residing there, and are only backed up when you move them to their permanent location.
Note that de-selecting folders/files does not automatically mean they are deleted from the Destination (they will be ignored instead). If that folder is empty at the moment, and you use a Mirror profile, you can delete the folder on Source temporarily and run the profile and it will delete the Destination copy (and any files in it) for you. Then re-create the folder on Source and de-select it from the profile.
Or, delete it from the Destination manually either before or after you de-select it from scope ('Choose...' dialog on Simple page)
