Hi, the 'not empty' signal is from Windows (or, any other OS or firmware involved) on the side involved, and we can't exactly argue with it. Did you actually check to see if you're using Versioning (Modify > Expert > Copy/Delete > Versioning)?
Actually, I am a little confused by your report "Offending destination directories and any contents" - given that if we're trying to delete the folder, SE doesn't think there are any contents (it doesn't delete by the folder-full).
Are you using the option on Copy/Delete > Advanced to delete all empty folders on [side]? Try switching that off and instead setting the appropriate options on Decisions - Files > Folders. Note that as per the contextual Help on the > Folders page (press F1 with page open) this only affects empty folders (or, in folder-replication decisions, folders from which no files are copied)
