I suspect the original \spreadsheet\ folder was first copied to the Destination? And then you changed the name on the Source, and elected not to copy the renamed folder (c/o filters, etc) and ran it again?
This means that (on that second run)
a) \spreadsheet\ folder existed on the Destination but not the Source (because Source folder name is different now) and you have rules to say 'delete from Destination if not on Source' - so it did. You do not have any filters or de/selections telling it not to process files in a folder called \spreadsheet\, so it deleted them c/o the Decisions-Files rules.
b) it did not replace it with a copy of the renamed folder (-NNNN, etc) because your filters (-NNNN, etc) tell it not to do so.
In the second case, you did not change the name of the Source document file, so part-a does not apply (there is nothing on that path on Destination that does not exist on Source). Furthermore, your new (2nd set of filters) would tell it not to do so anyway
In short, part-a (deletion of Destination \spreadsheet\ folder) was based on rules, not filters. You didn't have such a folder-name on Source any more c/o the rename, and you don't have filters telling it to ignore the one on Destination. So the rule deleted it. This decision has nothing to do with (and is not based on) your filters.
Normally, filters and de-selections won't delete stuff they stop processing - but other rules might, as in part-a above
BTW, note that in our terminology, 'synchronizing' means potentially copying files in both directions. Making an exact copy of Source on Destination (excluding stuff filtered out or de-selected / including replicating deletions) is called 'Mirror'. Check the New Profile wizard, stage 2, press F1 for contextual help / confirmation. It's best to adhere to our terminology here or you may get inappropriate answers if people misunderstand you...
