Try turning on ignored/skipped logging option in the Log settings:
Modify > Expert > Log > Enable "Log the reason why files/folders on [Source/Destination] are ignored/skipped"
then run the profile again.
Check the new log section for reasons to see why those files are being Ignored.
The settings under Decisions-Files > Folders is referring only to empty folders - as stated in the first paragraph of the contextual Help of the program regarding this settings page.
